In Ocarina of Time, when Link and Zelda had to say goodbye to each other. That scene was beautiful, but emotional, too. I didn't cry or anything, but it still was sad.

In Suikoden V when Queen Arshtat is almost completely posessed by the Sun Rune and kills her husband Ferid, and is subsequently killed by Queen's Knight Georg Prime to save her.
In Suikoden V when the Prince saves his little sister, but their aunt, Sialeeds, betrays the Prince and kidnaps the Princess and takes her back, and the Queen's Knight assigned to protect the Prince is hurt.
In Suikoden V when the Queen's Knight assigned to protect the Prince dies at the end of the game.
In Tales of Symphonia when Colette reveals that she can no longer feel pain.
In Tales of Symphonia when Botta dies trying to reset the Mana Reactor at Rodyle's Human Ranch.

Most of mine were mentioned in the first five posts, but a big one for me is when in Majora's Mask, The little girl in Ikana (Valley?) finds out her father isn't a gibdo anymore. It should be a happy moment, but the music (the song of healing, my favorite track in a Zelda game) combined with the revelation that this girl has been tortured as her father slowly transforms really got me.
