I thought when Julia died, and the slow motion when she was falling to ground was pretty sad. And when Faye confessed her feelings to Spike and he turned away.

I think eveyone who has seen FMA would think that Hughes memorial was one of the saddest parts in the series, and the last two episode were very heartbreaking, well at least for me they were.
Also, episode 6 or chapter 13 of Tsubasa Reservoir Chronicle. When Sakura didn't recognize Syaoran when he tried so hard to get her memory back, and then Syaoran went and stood in the rain so no one could see him crying. I first saw that in the anime, and then cried again in the manga.
And like Psera said, the last episode of Code Geass that came out was also very heartbreaking.
Well, I know that there are more sad scenes that I've seen, I just can't remember all of them right now.

Hmmmm..... Well, some of the earliest memories of me being sad about an anime was when Butterfree left Ashe in Pokemon, when that dinosaur that Gohen was friends with when he was a kid died in Dragonball Z, and when Nephrite was killed in Sailor Moon. More recently, I've been sad when Orson died in Record of Lodoss War, when Nuriko was killed by Ashitare in Fushigi Yuugi (I cried a lot), and when Kenshin died quietly in Kaoru's arms in the Samurai X OVA. I'm crying right now just thinking of it. (Though personally as a devote Kenshin fan, me and a lot of others don't consider the OVAs of Kenshin as canon, since it wasn't written by the creator of the series and since they left out a lotta stuff from the manga, which IS canon.)

When Setsuko dies in "Grave of the Fireflies"
Whe the tanuki (raccoons) die in "Pom Poko"
AND HERE IS ONE HUGE SPOILER....
Lucario's death from "Lucario and the Mystery of Mew". The music playing during the scene made me want to cry. *sniffles* I wish that didn't happen...

The last two episodes of Wolf's Rain were absolutely heartbreaking. To have watched those characters come so far, and yet in the very end still not make it, left me depressed for like a week after the show ended.
Diva's death in Blood+ was even worse. You can't help but feel sorry for her in the end.

In Tokyo Mew Mew epsiode 52, when Masaya dies, and Mew Ichigo sacrafices (sp?!) herself to bring him back to life.
The moment when Aang bit the dust (died). (Hey! It counts as anime too! I think it's American anime ^^)

Grave of the Fireflies was sad. When Seita's sister died of starvation while in his care was one of the most heartbreaking scenes in anime or film in general. It think that Grave of the Fireflies is one of the most powerful films ever made, animation or otherwise.
Also, Akemi's death in Saikano was absolutely painful to watch! It grabs at your heart and doesn't let go. It's one of those things that haunts you for a while after you watch it. What am I talking about? The entire series is depressing!

For a series....I cried a lot during Gankutsuou. I thought Hughes' death in FMA was sad....holy crap, Franz' death just blew it out of the water. What really kills me was that Franz died willingly to save Albert. And he was smiling so sweetly as he died in Albert's arms...and wished Albert happy birthday and then he was gone. TT-TT Fraaaaaaaaaanz And then the end....just everything about it, how broken and desperate everyone was...oh Edmond. Way to break my heart there, man. It just hurt when he became human again and was standing there with tears running down his face. And poor Albert....he loses just about everything....but at least the power of love saves Edmond? Even if it does kill him. Tragic irony makes my soul hurt. And speaking of tragic irony! Monster! Dammit, why did the most meaningful and significant defining moment of Tenma's life have to turn out so awful? It should have been a wonderful thing, saving a little boy's life, going again the director in order to do the right thing. It should have been great. How was Tenma to know that he had saved the life of a monster? If wasn't his fault, but he'd still carry the responsibility of it forever. Arg, Tenma! Not everything is your fault! Listen to Nina! So quit taking everything on yourself. ;-; Basically, I got teary whenever he did. Poor guy has it so rough....why can't he just be happy? Oh right, because he brought a psycho murderer back to life. >.<

Now that I think about it, the last scene of Rurouni Kenshin: Tsuiokuhen (first OVA) made me a little sad, no way as extreme as the last scene of Seisouhen (which isn't canon, but still). It's just the way it ended made me sad, not like how the manga ended it, because it was all a flashback. The OVA series of Rurouni Kenshin is certainly darker and more angsty than the TV series and the original manga, and the angstiness of the first OVA built on the extreme angtiness of the final OVA. The last scene showed Kenshin during the final battle between the Shogunate and Ishin Shishi, and when the battle finally ends bringing in a new era, Kenshin looks so sad and tired while looking into the horizon, because now he can finally start to atone for all of the lives he had taken (including his first wife Tomoe, whom he killed by accident) as an assassin, by not taking anymore. It flashes to his master, Seijuru Hiko, walking across the same makeshift graveyard that he found Kenshin in after he saved him from being massacred along with the rest of his slave drive by bandits when he was a child. He sees Tomoe's signature shawl on one of the crosses, which Kenshin had recently tied there. The final lines of the OVA were from the beginning of the OVA, when Hiko reflects when he gave Kenshin his warrior name (Shinta was Kenshin's birth name) in the graveyard that Kenshin made all of those years ago. When you see all of the bull$@!# Kenshin went through in the first OVA, it makes you even sadder to see the bull he goes through in the last OVA.
The reason why the manga version didn't really make me sad was because it wasn't extremely angsty like the OVA made it, plus it was a flashback sequence, so after he tells everybody his past, the arc goes along according plan, with the funny moments, the touching moments, the action moments, the sad moments, more funny moments, ten more action moments, and then the final moment, where in the original manga, RK ends happily with Kenshin finding inner peace with his new love, Kaoru. So, yeah, I don't feel all sad after that. But the OVAs..... Well, I'm not going to give everything away to those of you who might get into Kenshin.
